• GCOS Flat Files: This zip file contains XDA format CEL files. These files are intended for use with Expression Console™ and other Gene 1.0 ST Array analysis software. They are not intended for import into GCOS systems.
• AGCC ARR/CEL: These are zipped files converted with DEC from the GCOS Flat Files. These zip files contain richly annotated sample files (*.ARR) and AGCC-formatted probe cell intensity data (*.CEL). These data can be parsed with the Fusion SDK and are easily imported into Affymetrix Command Console or Expression Console.
• AGCC ARR/CEL/CHP: These are zipped study files from Expression Console v1.1. These zip files contain richly annotated sample files (*.ARR), AGCC formatted probe cell intensity data (*.CEL), and AGCC-formatted probe level summarization data (*.CHP). CHP files were generated using RMA and for exon arrays using only the core probes. These data can be parsed with the Fusion SDK and are easily imported into Affymetrix® Command Console® Software or Expression Console.

Tissues:

This data set contains a collection of 11 tissues. The RNA samples are from a commercial source. Each tissue has three biological replicates; there are no technical replicates. The 11 tissues are listed below:

This data set contains various mixture levels of two tissues: brain and heart. A single RNA pool was created for each mixture level. Each RNA pool (mixture level) was allocated into three different target preparation replicates. Thus, each triplicate set is derived from one RNA and three (nine for the 50/50 mixture) distinct hybridization target preparations. Each mixture level has three replicates except for the 50/50 mixture level, which has nine replicates.
