Affymetrix does not recommend running samples from species other than the one the GeneChip® expression array was designed for. Although high homology may exist between species, the sequence differences may be sufficient to interfere with hybridization, and more importantly, data interpretation.

Although Affymetrix has not validated the use of the GeneChip expression arrays with alternate species, some customers have explored this approach. The following article is an example of this type of study:
