This greatly depends on the normalization method selected.
- Median normalization — you can anticipate the ability to do an arbitrarily large number of .cel files.
- Quantile normalization - limited to around 9 .cel files (may vary depending on your particular hardware).
- Sketch normalization — default normalization method which provides quantile-like normalization on an arbitrarily large number of .cel files.
