How does Command Console Software differ from GCOS in terms of workflow?
Command Console Software maintains the core Affymetrix workflow, consisting of array and sample registration, processing arrays through the fluidics station and scanner, and gridding image files and producing probe cell intensity data. GCOS included probe-level summarization (CHP files) for 3' IVT arrays, but in Command Console Software, all array types are supported through CEL files. CHP-level analysis is performed in additional software applications and tools outside of Command Console Software. Although the core workflow is maintained, Command Console Software improves the user experience by streamlining the process, incorporating critical ease of use features, and using a new architecture to support greater flexibility, scalability, and integration capabilities.
