How does Command Console differ from GCOS in terms of workflow?

Command Console maintains the core Affymetrix workflow consisting of array and sample registration, processing arrays through the fluidics station and scanner and gridding image files and producing probe cell intensity data. GCOS included probe-level summarization (*.CHP files) for 3' IVT arrays, but in Command Console, all array types are supported through CEL files. CHP-level analysis is performed in additional software applications and tools outside of Command Console. Although the core workflow is maintained, Command Console improves the user experience by streamlining the process, incorporating critical ease of use features and using a new architecture to support greater flexibility, scalability and integration capabilities.
