annotations, ENSEMBL EST Gene records are
discontinued.
NetAffx Annotation File Patch - KEGG
Annotations Discontinued
KEGG Pathway Annotations will no longer be available through
NetAffx. Archive Annotation Files have also been revised to reflect this
policy. MAGE XML files may be temporarily offline while they are
amended. A
patch of the 'Total Probes' column in control Exon and Gene Annotation CSV
files is also included. NetAffx Feature Update Available in Early
August
To improve your interactive GeneChip array data analysis, we
are updating NetAffx features and retiring some of its
features. The first set of Major updates include the
following. More feature updates will be coming through the
Fall.
- Updated Quick Queries - better sorted responses in seconds
- Export can now save the first 10,000 probe set records
- Streamlined navigation
- Updated NetAffx help
- Glossaries explain all the probe set annotations details pages
- New Revised NetAffx FAQ
As part of the update, three features have been retired: the
Probe Set Display, the
Array Finder and the
GO Browser. Alternatives to these functions are suggested/available as below:
- The Probe Set Display: Replaced by probe level tracks for
Integrated Genome Browser and the UC Santa Cruz Genome Browser
- Array Finder: Finding genes of interest on NetAffx products
with a conventional NetAffx Query is now preferred over the Array Finder
- GO Browser: Users can graphically view the relationship of GO
terms with the following:
- AMIGO
- EBI's
GO Browser
- Genmapp's
desktop application allows users to view a graphical representation of
associated GO terms for input probe set IDs or Gene Symbols/Unigene
IDs from a NetAffx export.
- GenInfoViz allows
users to view a graph of associated GO terms for an input Gene
Symbols, or Unigene IDs from a NetAffx export.

Data
Updated SP1
DataSample attributes added to SP1
data on the Human Promoter Tiling Array. These data are available in
AGCC formats with richly annotated sample attributes stored in AGCC
formatted ARR files with programmatic GUID links to the associated CEL
files.
New Human Tiling 2.0 data available on
GEO DNaseI sensitivity/hypersensitivity using DNase-array method
(Sabo et al Nature Methods 3:511-18, 2006) on Affymetrix whole-genome
tiling DNA microarrays. Contributed to GEO by Stamatoyannopoulos J. Link
to data available from GEO.
New Human Promoter 1.0R Tiling data
available on GEOChIP-chip analysis of
human DREAM complex subunits in GO-arrested and S-phase synchronized
cells. Contributed to GEO by Zhu X, Lui XS, Sadasivam S, Litovchick
