Affymetrix GeneChip® Operating Software（GCOS）は、GeneChip® Fluidics StationおよびGeneChip® Scannerの制御を行います。 GCOSはデータを取得し、サンプルと実験の情報を管理し、遺伝子発現データ解析を行います。GCOSはまた、データ解析のリシークエンシングとジェノタイピングのために、GeneChip® DNA Analysis Software（GDAS）、GeneChip® Genotyping Analysis Software（GTYPE）、GeneChip® Sequence Analysis Software（GSEQ）もサポートします。
