Affymetrix GeneChip® Mapping 100K Assayは、GeneChip® Mapping 100K Set と共に使用するもので、ゲノムDNAのサンプルで100,000以上の一塩基多型（SNP）を検出できるようにデザインされています。
Mapping 100K Setは、2つのアレイおよび2つのアッセイキットから成ります。 それぞれのアレイにはそれぞれに対応するアッセイキットを使用します。プロトコルは、ゲノムDNA 250 ngから始めます。Xba IまたはHind III制限酵素を用いてゲノムDNAを最初に消化し、次にDNAフラグメントにアダプターをライゲーションさせることによりヒトゲノムDNAの複雑さを最大で10分の1にまで低下させる戦略を利用しています。さらに、特定のサイズ領域のフラグメントに対して最適化したPCR手順により、複雑さはさらに低下します。この手順に続いて、PCR生成物（アンプリコン）を断片化し、末端標識し、GeneChipアレイにハイブリダイゼーションします。
