Dr. Seifert gives an introduction to the single probe-based analysis of Affymetrix Promoter Arrays as implemented in Genomatix’ ChipInspector. Using the Affymetrix SP1 demo data set, he applies the Genomatix’ ChIP analysis pipeline, which implements MatBase, a transcription factor binding site analysis database, as well as MatInspector and Frameworker, which are used for in silico binding site discovery. The example shows that bringing together experimental results and in silico promoter analysis leads to novel insights into transcription regulation mechanisms on the molecular level.
